I found this working method in Google groups. What you need to do is to go to Google apps & disable the webpage service. You can follow the simple but full-proof steps below to make sure everything goes all right:

Go to domain dns management & change the CNAME record to www. & point to ghs.google.com.
Then log in to Google Apps for your domain & disable the webpage service.
Enable it & publish a page. Check it to see if it is working or not & then again disable it.
Now point your custom domain to your Blogger blog.
